1: Empire Dreams

The story begins with Mr. Bond and Miss Murray talking, which is when Mr. Bond gives Miss Murray the task of retrieving Mr. Quatermain. Miss Murray then sets off to Egypt where she finds Quatermain, who is at the time addicted to opium and in terrible condition. Miss Murray and Quatermain escape Egypt with the help of Captain Nemo as they escape in Nemo's ship The Nautilus. The Ghosts  three of them then head over to London to investigate a gruesome creature that has been murdering women. When they arrive they use Miss Murray as bait to lure in the creature. Completing the first part of the book is the scene where Miss Murray is captured and attacked by the so called creature, and is rescued by Quatermain.

2:Ghosts and Miracles

The creature has been captured and is taken back to Mr. Bond. That is when they all realize that the creature is also a man. This is when Dr. Jekyll and Hyde are introduced to the story, Dr. Jekyll being the man and Hyde being the gruesome beast. Miss Murray and Quatermain, as well as Captain Nemo, are sent by Mr. Bond to go investigate a school where there has been some strange activity. When the three arrive they are given a tour and are told that girls from the school have become impregnated by the "holy spirit"", and the school claims they are immaculate conceptions. That night a girl in the dormitory being attacked sexually and that is when Miss Murray, Quatermain, and Captain Nemo capture Griffin the invisible man, and take him back to Mr. Bond.

3: Mysteries of the East

The League of extraordinary Gentleman is now complete and is composed of Miss Murray, Quatermain, Captain Nemo, Dr. Jekyll, Hyde, and Griffin. The League is then sent to the east side of London to investigate The Doctor. When they arrive in the east side of London Quatermain and Dr. Jekyll go into a bar which is where they see The Doctor torturing a man by writing on the man's stomach with acid. The League then regroups and talk about finding The Doctor's secret location by the bridge. The only way in is through a shelter home so Quatermain and Miss Murray pretend to be a couple in need of shelter. They successfully gain entry into the shelter and they then go out looking for the entrance to the secret location. At the end Miss Murray discovers that The Doctor has created a giant war machine.

4: Gods of Annihilation

All of the members of the league of extraordinary gentlemen are confronted by people in the east side. Hyde takes over Dr. Jekyll and kills many many people by going on a rampage. The league of heroes then find the cavorite that they were looking for and try to escape. As they are looking for an escape route they find a room underwater. The league is trapped in the water room and are being confronted by many enemies. The league decides to use the cavorite to escape out of the room and out of the water. The cavorite is safely returned to Mr. Bond, who then gives it to James.

5: Some Deep, Organizing Power...

James meets with a detective on a waterfall, and they begin to fight and James is pushed off the waterfall. Mr. Bond and the colonel then help James out of the water. The detective is making a run for it while the colonel chases him down. Griffin is sent on a secret mission by Captain Nemo to go spy on James and Mr. Bond. Griffin reports his findings to the rest of the league, which is that James is planing on using the cavorite to operate his war machine to destroy the eastern part of London.

6: The Day of Be-With-Us

James unleashes his war machine over London, while the league of extraordinary gentlemen look for a plan to stop James. Captain Nemo finds a hot air balloon that they use to get closer to the aircraft. In the meantime The Doctor has unleashed his war kites on James and his aircraft. The league then approaches the aircraft and confronts the many soldiers on board, which is when Hyde and Captain Nemo begin their massacres of many people. James shoots Quatermain, but Miss Murray comes in and smashes the glass containing the cavorite which then flies away while James is holding on to it. The league of extraordinary gentlemen saved London from destruction, and are asked to stay on alert for whenever they are needed.
